二、建立数据集
1. 确定好数据集上所需要的特征
参考Combining machine learning with meta-analysis for predicting cytotoxicity附件提供的数据集表格上的特征分类。
列出以下特征:
- Polymer type
- Surface functionalization
- Size(nm)
- Shape
- Zeta potential (mV) in distilled water
- Exposure time(h)
- Concentration of NPs(ug/mL)
- Survival rate(%)
相较于参考文献
- 取消了通过N/P判断是否有细胞毒性的特征分类,而是使用细胞存活率的特征来间接判断细胞毒性。
- 删去了Source和Reference DOI,使表格更加清晰整洁,并在表2注明来源和文献
于是在excel表格中设置三个表,分别是
- Dataset 记录文献研究的各个特征数据
- Source 记录NPs来源,文献链接,生物模型,以及对应文献研究特点
- Description 描述数据意思

3. 在文献上查找需要的特征
接下来以Systematic toxicity evaluation of polystyrene nanoplastics on mice and molecular mechanism investigation about their internalization into Caco-2 cells为例。
主要采取两种方法
- 看文章目录,有写Materials and methods
- 在2.2. Characterization of PS NPs介绍NPs来源于Tianjin Baseline ChromTech Research Centre (Tianjin, China),并且大小都是100nm,
- ctrl+F去索引关键词
- 检索shape,可以看到在3.1. Characteristics of PS NPs中提到使用电子显微镜测定了NPs的形状和大小,几乎所有颗粒都是完美的球形。
- 检索zeta,可以看到在Fig. 1(D)中测量了NPs的zeta电位
4. 使用plot_digitizer提取
3.4. Cytotoxicity assessment of NPs in vitro这部分内容实验得出不同浓度、不同暴露时间细胞存活的数量情况的柱状图。 至此,该文献的所有特征都得到了,使用plot_digitizer提取柱状图数据,因为柱状图统计的是细胞存活的数量情况,在表格多计算一步,得到细胞的存活率。
5. 将数据填入表中
在查找特征的时候就可以将相同特征先填入表中,最后根据柱状图就可以将剩下的不同的特征填入。
